Yes, once the powerhead starts the siphon, it may not stop when the powerhead cuts off.

Ever consider floating the pump? If you silicone some strategically placed foam to the pump, it will always be at a constant level relative to the water level. The same head pressure, just slightly different distance. As long as your tubing is securely fixed before it gets to the tank with some extra in there, you shouldn't tug on the end where it doses and you should get more consistent results.
